I haven't read them in a while and am not sure where they fit. I have several items (close to 50) which aren't there because they were set in the past as to when they were published.
They'll be there eventually...

Tweaked order of existing titles, duplicated entries for titles with gapped times (say title X is issues 20-25 and 30-35: I placed it once for each run)

I noticed that Robin: Unmasked is pretty misplaced. I have it placed Between As the Crow Flies and War Drums since Tim is Robin in both Crow and Hush Returns (and probably that Teen Titans story too).

Also, Identity Crisis needs to be before Robin/Batgirl: Fresh Blood since Fresh Blood begins with Jack Drake's funeral.

And JLA: Crisis of Conscience needs to be after The OMAC Project and Sacrifice since it ends with the explosion of the JLA satellite. I'd put it as close to Infinite Crisis as possible.

And I've place Venom at least before Long Halloween since Harvey Dent is mentioned as the DA Batman has been working with.

Like I said on the pdf, I'm doing most of the stuff according to publish date until I re-read it, so there's going to be quite a bit of mistakes like those until I read through everything again. Which is another reason I have 20+ titles that I'm leaving off the list completely until I get around to reading them again.
If that's the case on Venom, I'm probably going to leave it off. I know there is a point in it where Batman is locked in the cave for months (three if I remember right). There's just not enough time in that time frame for him to be away. Y1, TLH, and DV all take place over a year each. There's about 8 months free between Y1 and TLH, so *maybe* there, but in a literal sense, it probably wouldn't be possible.

Yeah, the whole thing with Bruce locking himself in the cave for a month and then waiting months before going after the villains bugs me too. The whole story occurs over nearly a year, so it cannot fit neatly between Y1 and TLH, but concidering just how many bugs there are in continuity (especially related to the passage of time), I think continuity whores like you and me need to look the other way sometimes. I think its too good of a story to leave out of the "official" Batman narrative.
